Sunshine's better.
I enjoyed both games.
Mario flying is a travesty. He JUMPS! Come on!
I don't mind the flying, but it controls awkwardly for me.
Haven't played Sunshine yet. Heard good things. Heard bad things.
Both are true.
Sunshine has a lot of good ideas and I like the vacation theme. But I still enjoyed Mario 64 more. A lot less frustrating and the controls aren't as fussy. That's what I found when I replayed them on Mario 3-D All-Stars. Galaxy is my second favorite, though.
I think I've just always had a "meh" reaction to 64 and I couldn't give you an objective reason why.
Dang, look at all the comments you got from three lines and a cheap Mario collage picture. I'm trying too hard! 
I think "collage" is too fancy a word for what I've Googled then copied here, honestly.
I want blocky Mario in the side scrolling world! Also I have to say neither because I never really played Mario 64 or Sunshine.
All of this is fair.
